Consider them like WEAPONS except for the Planet's timeline. They exist to maintain the proper chronological flow of time via the Lifestream, just like the WEAPONS exist to maintain the Planets Spacial existence by returning energy to the Lifestream.

Sephiroth via Advent Children Geostigma poisoning the Lifestream managed to hijack enough of the lifestream to basically manifest himself into the past. Where he then learned the time ghosts would literally stop him from doing anything. Thus he BIG BRAIN PLAYS it up and gambles on the concept that if he can antagonize the party into believing the Time Jannies are bad, he HOPES they'll be able to get them to fuck off. So he basically spends the entire game doing his best to get the timeline off track which he manages.

Cause Time Jannies only have power to fix timelines inconsistencies, but when the Time Jannies themselves are causing the paradox it opens a possibility to be fucked.

In laymens terms : Future Sepiroth can't touch time jannies because they nullify his every action, but Past Cloud can because Past Cloud even being aware of time jannies is a paradox so the time jannies get caught in a loop and self destruct if they push too hard because if they interact with Cloud too much, then the timeline is fucked. The problem ends up being Sephiroth is very smart, and the time Jannies are very dumb and now Past Sephiroth and Future Sephiroth have a chance to become a Two Winged Angel
