Probably not. Quirks are akin to mutant genes from comics, and being DNA-based the special power wouldn't get conferred into the trion body (it's just a shell of trion containing your consciousness).
But could you reproduce certain quirks with triggers? Yes, probably. Improved physical ability is a basic function of combat trigger bodies so it's not impossible to enhance that further (but maybe not to All Might levels). Most triggers are essentially weaponized trion/energy manipulation, but there are Black Triggers with some really esoteric abilities like warp holes...
As far as your concern with whether trion-laden objects can affect trion bodies, yes, they absolutely can. A regular human holding a trion sword can absolutely cut any trion body. If Yaomomo can produce trion objects she can directly harm a trion body with them.

That'd be so OP. Border would appreciate it though
One correction: I said "changed into Quirks" for Possibility 1. I meant "supplanted by Quirks",

well, in World Trigger there is some people that have side effect that looks like quirk like Jin that can predict and see the future, Kageura that can feel enemy emotion, Kikuchihara that have enhanced hearing, and all of them can use their power in trion body, maybe as long the quirk is a mental power like shinsou or nighteye they can be used in trion body

Oops I missed this reply. Aye. I thought that Momo's Quirk might use it until I hit the mountain resort place and she said:
"My Quirk converts my body fat into a variety of atoms..."
....Wow I'm an idiot, huh? There's no way that could possibly be Trion based. Thanks memory.
Good thing this is still at least an interesting topic.

Side effects are all extrasensory in nature. "Extensions of human ability" in Replica's words. They're all related to perception, none of them actively interfere with other people. These are the only abilities granted by Trion without the use of a Trigger, so most Quirks are incompatible with this idea, outside of a mere few like Nighteye's Foresight and Hatsume Mei's Zoom.
Ultimately, it's difficult to consolidate the two worlds due to the way Trion uniquely interacts with the world and itself.
A totally useless Quirk that can do nothing but pass itself on to other people.

This actually opens up a bigger can of worms though. If you take the WT premise that all humans possess a trion gland, an invisible organ in the chest that generates trion, then it's MAYBE possible quirk users can draw upon that trion as well and combine it with their quirks (once they realize it).
This is of no help to those who can only manipulate exterior matter, but people like Yaomomo who physically create matter from their own body, it's not impossible to then wonder if they can infuse that creation with trion.
That's all speculation though because I don't think WT has ever had anyone directly access their internal trion without a physical trigger device.

Hmmmm INTERESTING
I had assumed in the OP that "If there's a good physical explanation for the source of the Quirk's effects, it wouldn't be Trion-based", but say that Momo didn't have access to food for whatever reason. If she didn't have enough fat left to safely make objects, would it start using Trion to construct them instead?

Ultimately, World Trigger and MHA are incompatible with each other.
Trion is ultimately just a battery for triggers, in the same way chakra lets you use jutsus, or ki will let you fly or blast out energy. These are abilities which every character can have access to, if they had the desire to learn.
Quirks are "individualities", unique to each person, and are more simliar to Devil Fruit powers or Stand abilities. The closest WT has to something like this are Side Effects and Black Triggers. However, quirks are unique in that most of the population has access to one, instead of being incredibly rare.
I can't see any way of combining both stories without completely ignoring one world's concept. For example, try to imagine what the Trigger loadout of a UA hero might look like if they had that instead of a Quirk.
