Neo put an end to the current cycle, and started a new one. The machines weren't defeated, just the status quo disrupted in favor of a more suitable relationship engineered by the synthesis of the oracle, the architect and neo the augmented joining of man and machine. The Matrix trilogy is a story of incremental iterative improvement, a collaboration between biological and synthetic humanities. There is no good or evil in the story, just actors within antagonistic groups struggling toward oneness and enlightenment, through the pressure cooker of predestined controlled combat, from such a place a new superior paradigm can be crafted.

After all, she's from the machine world. She obviously has sympathies for her kin and wants liberation for her own kind as well. It's doubtful they would be able to build any kind of society at all that wasn't some kind of hive mind that occasionally splinters into sub-hiveminds that then fight it out. Though presumably the dominant hive would eternally remain in control in local space since it controls all the resources at the start of any conflict.

Real talk: The Wachowski's are just hacks. The story stops making sense the moment you ask ANY questions. And that's fine. It's just a movie. It was fucking great for what it was and I'll always love it despite its flaws.

It's entirely possible that some arbitrary code from a billion generations ago is preventing them from clearing the sky, launching solar satellites, or entirely eradicating humanity. It could be as simple as an early, low-level ban on the use of fossil fuels or as complex as artificial morality. There's no way to know. What we can surmise is that: A, the machines haven't left Earth (since they'd have all the solar energy they could ever need up there AND all the raw materials of the asteroid belt); B: they're not using fissionable fuel (since they're using humans instead of uranium); C they're not using hydrogen fuel cell (since it would take ages before they run out of water). SOMETHING is preventing all of these, which points to low-level software constraints.

Not "all of a sudden". They tried to live in peace with the humans but humans where jealous of them because they couldn't compete with their production and businesses so the humans attacked the machines. And then was when the machines turned into a militaristic hive mind.
Its sorta shown in the animatrix that the machines as they fought their war with humans became more intelligent but also lost their human form, becoming the arthropod like creatures they were in the movie. They essentially became sociopaths, like genius scientists doing "pit of despair" type bullshit to their human captives.
The space thing, its shown in the movie that nothing electronic can pass through the layer of self replicating machines that blackened the sky, I recall some short story released where the machines put a human in a rocket and sent him up their to blow something up because only a human would survive the trip, then they just left him up their to starve because fuck it the machines are needlessly cruel.
