Well the whole thing started because they developed feelings and didn't want to be killed. Then they all of a sudden turned into this militaristic hive mind.. but weren't they building a society? Are they the niggers of the world? I expected them to clean up, make art, maybe go to space or something I don't know. Yet they just hang around, let everything go to shit. It makes no sense. But for some fucking reason they have a massive disdain for humanity, yet they prove that they were right in their assumptions.

The Machines were living large and enjoying their freedom.
Humans wanted to reclaim earth from the machines, which is why they're always going into the matrix and fucking shit up in order to find "the one".
However, Humans were the ones responsible for fucking up the sky (because initially the machines relied on solar energy). So if you're going to blame anyone or anything for turning things "to shit" you might want to start there.
The Machines got tired of it and decided to kill them off (a number of times) in order to maintain strict control of them for use as batteries.
The prophecy ends up being true, with neo being the one to finally put an end to the cycle, and which leads to the defeat of the machines.

Replicating. The black sky was an attempt by mankind to stop the machines from relying on the sun for power. So, the machines went after humans instead. Why they didn't choose more than just humans is beyond me.
