Actually, whenever they did the pop up version of episodes/Secret of the Omnitrix, one of the blurb things did reveal that Gwen had a brother named Ken, but it didn't specify why he didn't go on the roadtrip or why we never saw him through the majority of the series.

In my opinion the Yu-Gi-Oh route is superior. Just make new protagonists and settings every few years that cater to whatever is popular with the target audience at the time but keep it all in one universe.
