Spies do not counter anything, all it takes is some basic awareness and good habits and spy becomes nearly unplayable, even the best spies will constantly fail against even a moderately prepared team. The actual counter to sniper is sniper, that is intended and also bad design. Snipers, themselves, are bad game design, but that goes beyond merely this game and I'm not interested in elaborating.

In the vacuum of 1 on 1 scenarios, a good sniper is nearly unstoppable; however its a tradeoff to even go sniper. Sniper is terrible at securing/protecting objectives due to his need to stay far away and is significantly less effective from a offensive objective scenario. Against coordinated pushes, sure they can maybe bag a kill or two; but they still need to rely on their team to follow up.

Additionally with multiple targets, not just any 1 headshot kill will do it. Sometimes getting the medic just is not an option, compared to the dps being dealt out by other classes on your team.

Sniper is like Spy in having diminishing returns with more than 1 on a team, with a loss of pushing/defensive power and henceforth is balanced as is.
