The probable actual reason is that the game originally likely only had Sonic, Knuckles, and Eggman as playable characters, as seen in the announcement trailer and supported by some internal filenames.
Shadow, Tails, and Rouge were likely added on latter, and they have less stages as a result: Shadow just has 4, and Tails and Rouge both have the car-driving stages to fill space.
Hell, even Sky Rail we saw in pre-release footage as a Sonic stage and it's music matches sonic's music style rather then Shadow's even in the final game.
