The secret scientific organization was researching ancient shadow monsters because they believed they could use the shadows' power to create a time machine, and use that to control reality as they please. Over the course of their research they found out that ordinary weapons do not work against the shadows, but a certain method theoretically allows a person to summon a monster from their own mind to fight for them, which can harm the shadows and enables weapons wielded by that person to harm them too.
So they realized that if they want any security or combat potential against the shadows, they need weapons to fight against them. So they devised androids with a crystallized shadow embedded within them, and the human-like forms allowed the shadow to instead develop into a human mind, something that can summon the monster called a Persona. You need humanity to summon a Persona, but they also wanted their weapons to be mindless obedient killing machines, and so tried to find a balance. Eventually, all of them were destroyed in combat against the shadows, or in combat against each other to gather research data for new models. Then their lab exploded and killed 99% of the scientists, releasing 13 world-ending shadows from containment into the environment, and development on the project ended since most of the research team was dead.
The android girl in Persona 3 is one of the only two left after all this fighting.
