You clearly don't understand what happened. It's nothing to do with the time jannies, as you say. They're not actually the origin of the timeline fuckery. It's getting rid of them that affected time. As I mentioned, either it's an alternate reality, and Zack doesn't exist in the world of the Cloud/Aerith we know, or it's a changed reality, and Zack is alive in the same dimension now, but the world no longer has the history that Cloud and gang remember.
