The one scene at the start of the last of us almost got me but seriously no games really have a story deep enough to actually give me a good reason to cry unless I willingly try to be sad.

Drakengard 3 Ending D fucked me up real good
Fate also made me sad, but FGO kind of negated that in a good way

Assassin's Creed IV: Black Flag's ending. I wish they had spent more time padding the game with interactions with the based pirates rather than the bullshit they had you doing, but they had me interact with them enough to feel something when I saw all their spirits toasting Edward. His daughter asking if they'd see any pirates pretty much broke me.

I don't know exactly why but tears were just streaming down my face while I was doing the credits game on ending e. The music was a large factor I think, but also anytime you failed the game would ask you if the game was meaningless or if you wanted to give up. Made it up until the final section on my own and finally gave in and said yes to getting aid. For some reason I just started tearing up more when the music had the Choir added to it alongside it. Nothing else in the game had me tear up like that.
