Ocelot literally had no control over if and when Liquid would pop up, so he instead replaced it with a prosthetic arm and undergo self-hypnosis in order to make himself think he was being possessed by Liquid while undertaking his plan to overthrow the Patriots but without actual Liquid coming in to screw everything up.

4 was the first game in the series where the actual brains behind the writing in the previous entries, Tomokazu Fukushima, got murdered by the Yakuza.

they killed all the mystical elements the series had which was a major part of its draw, what set MGS apart from its contemporaries is that not only were you sneaking around in military bases saving the world from nuclear armageddon (the standard Hollywood action shit) you also fought psychics, shamans, vampire and dudes who turn invisible or shoot bees from their mouths.
all of that is gone when you just handwave it away with nanomachines, it removes the mystique and it turns it into more of the super soldier shit youve seen a hundred times over.
