If pretty much all of the legion content was not cut due to both console hardware and time limitations, I'm positive that they would be a much more popular choice. Only being able to see them at the front-lines of a conflict really gives such a limited perspective compared to every other faction in the game.

There's no one to enforce the Follower's policies since the group is already so opposed to authority and hierarchies. If there was any situation in which they truly were "in charge" they would get leeched of all their goodwill within a month before everyone abandons them after the med-x runs out.

Enclave doesn't really exist anymore in NV, if I recall correctly. They got hunted to near extinction by the Brotherhood and NCR.

Even in NV they're still struggling. When you first get to Freeside they barely have enough supplies to provide basic needs. The only "good" ending there is for them is having them cooperate with the NCR, meaning that they can't successfully govern themselves.
Also, the BOS is still alive and kicking during the events of NV.
