I always envisioned Shepard having undergone a huge amount of shit as an orphan back on Earth. He was in a gang, did a lot a bad stuff even if it was short of murder. After losing someone important, he finally realises he needs to get out of that life, and he joins the military. When he meets Jack, he sees himself, the way his life could have gone, if he had never recieved a chance. He needs Jack to embrace the possiblity of a better future. So he lovingly bangs her.

He is a cool concept for a character, but I don't think Mass Effect 2 or 3 ever really implemented him well. He's supposed to be morally grey, but for that to be a valid interpretation of the character he needs to come across as sympathetic or at least understandable to people poised to oppose him. I've never seen any Paragon player seriously consider whether TIM is genuine or if he has good ideas or intentions. He's not convincing.

Another failing here, not directly related to him, is how his organization is used. The constant reliance on "Cerberus operation gone wrong" makes he and his people look incompetent. Nobody is going to sympathize with a faction doing immoral things and not even doing it well. It'd be one thing of Cerberus did immoral acts but the results from this were clearly useful or life saving or even did some long term good. However instead it just comes across as them, and TIM by extension, being reckless and callous, creating more problems than they solve.

The only good portrayal of TIM was by Drew Karpshyn in "Mass Effect: Retribution". In that novel we get many chapters from TIM's own POV and can actually observe what he thinks and feels. It is clear in that novel that while he is ruthless and arrogant, bordering on being a narcissist, it is also made apparent that he is intelligent, brave, and thoroughly committed to the human race and fighting the Reapers. THIS makes him sympathetic because while we are appalled by his callous ruthlessness, we can respect his bravery in battle and willingness to die for his cause. We also can see from his own thoughts that he's not lying about what he believes in. As well, the novel portrays him as being cautious and competent, any slip ups being the result of his petty (but human) need for revenge against his own better judgement. A mistake he realizes, recognizing that flaw himself. Which is also admirable.
