Probably because the games Wario appeared in after his debut game fleshed him out to be more likable and interesting, also his spinoffs were pretty good. Shadow's later game appearances would be in a lot of incomplete lazy shovelware by Sonic Team that most of the time either shat on everything built up so far or didn't add anything interesting.
Now they just flanderize him to be funny edgy man and nothing like he was in SA2.

Also simplistic characters can still be good, they don't have to have in depth backstories to be likable, it just helps (when it's well written that is). People like Pac Man and he's just a circle.

Maybe because that's all they needed to be such in earnest? Metal Sonic works best when he's just a strong obstacle, when he tries to take charge (Sonic Heroes) it more or less ruins what he is. Wario only eolved into something more thanks towards completely separating him from everything else Mario for so long he could have his own setting and world that worked around him be a challenge to overcome. Hell in the Wario World series wario can't even DIE in some of them, showing that they made a world for him, instead of just keeping him apart of mario's world.

Shadow though is trying to puzzle peace himself into an already established and long running series, and he's just one more dick in a dick parade. Rouge worked because before her the only other -female- was fucking AMY, and Blaze worked for the same freaking reason. But Shadow's problems not just his own, Silver gets treated worse, Big before him utterly worse, Babylon Rouges are forgotten in most topics, and while Cream snuck in, Marine and other 'kid' counterparts to sit along tails have been meet with a lot of groans as well.

A lot of Shadows problems comes from the fact that the base he's trying o fill is oversatuated, and a ton of others also trying to fit into that base aren't getting any love either. Hell the ONLY reason why Omega's become a fan fav is because he's a fucking ROBOT that lasted more then a single game, and the only other one is METAL SONIC, so that's been a nitch empty of other similar cast members, even Emeral is accountable in that thanks towards this lack of robotic cast.

I like Shadow, but even as the final boss Magolor was never edgy. Final boss Marx now that was an edgelord
