I took it as MC was separately friends with all of them, and as a group they were acquaintances. You’re the only one that hangs out with all of them outside of PT work.

Eventually they do become friends in the end but there's rough spots which isn't in P4 and P5. Yukari calling you "Mr. Perfect" since she's upset, Junpei being an asshole since he feels inferior, etc., etc. But sticking through tough times is what friends are for, and I'm sad well never get characters like them.
