I don't mean culturally. I mean on a natural, biological level, their race could find physical contact downright unpleasant. But this is just being autistic about the inner logics of a fictional setting.

they have a common enemy in the combine. I assume the vorts ideally want to be chilling in xen but the combine forced them to earth. Their alliance with humanity is merely one of convenience

There isnt a scene like that, however there is one with them talking audibly cause they do not want to be rude to the humans. They are quite open about it.

Time travel is the big one, but there are several minor things that arguably ruin presumed lore, like the Citadel being teleported as-is rather than being built which to me is a mindboggingly stupid thing.

The most likely explanation would be some manner of co-op mod that's been install, or even something from the SDK that's using the HL2 maps by default.

In theory you could still run the game by creating a server starting on the first map of the game and you would probably be able to play through the whole thing like normal. But that would rob you of a traditional save system requiring you to find the map you left of from if you want to continue your progress, definitely not an ideal way to play if you're new to the game.
