well yeah, they hadn't killed the Whisper Harbinger yet. From this point forward everything is now free from destiny. The whole point of that scene is to illustrate how constraining the Whispers are and how people don't even have the freedom to die with them interfering with the world.

Almost the entirety of this game follows the plot of the original. It's only after they leave midgar that the game is free to go wherever it wants. The game was a remake.
