By the end of Midgar in the original, Shinra is the main villain until you find him with Sephiroth's sword in his back. Then his son shows up and gives a long speech about how he's going to be even more ruthless. Why wouldn't you assume Rufus was the main bad guy by the end?

Honestly, I would have been fine with them dropping down from the highway outside or Midgar as the overworld music plays.
Cut it short because look Sephiroth.
Then Sephiroth (Jenova) throws a piece of itself at the party and the final boss is an over glorified Jenova fight.
Then they all ask "Where did Sephiroth go?"
Have some exchange, and having the credits roll as the party makes their way to Kalm completely in cutscene and finish it as the enter the town, and and Cloud looks back to get one final glimpse of the Midgar Skyline way off in the distance.

Start Part 2 right off at the beginning of the Kalm flashback sequence with Cloud narrating it.

Time Ghosts were added for two specific reasons:
1. Zack spinoffs
2. A self contained game

They haven't even started work on Remake 2. They had to sell a self contained game to see if it was warranted.

The time ghosts are literally killed off and after that timelines Sephiroth is defeated it shifts the cast on the other timeline taking steps outside Midgar.

They go to hunt Sephiroth per the main game. Barrett saying - "I thought you beat him" was in reference to the past - not the final battle.

Of course it's not the end. Do you really think anyone who plays the remake doesn't know that the end of the game is a cliffhanger, and that the story will develop further in future episodes?
