Right in the very beginning, the very first cutscene, when tooty gets kidnapped by grunty, she was running towards banjos' house to go on an adventure with him.
Literally in the first 3 minutes of the game you learn that she doesn't live with him in this house.

You can play the Banjs on Rare Replay on Xbox One, but they're not really ports, just emulations of the 360 versions.

How is it contradicted? It's the exact same sequence of events, the manual is just more flowery with the prose to pad it out to two full pages. Nothing directly contradicts the opening movie it just has some details we don't see.
