Many older JRPG's have stories centered around elemental crystals, mana energy etc. E.g. Tales of Vesperia with its blastia nonsense.

I’m pretty sure there are like 15-20 jrpgs where you collect all the elemental powers and there is a Yggdrasil world tree, and only a third of them are Tales games.

I honestly can't think of a nonlinear game that doesn't do this unless it's a game where you are descending/ascending something.

Ironically, by making the stakes lower. Persona 5's first arc comes to mind. Instead of saving the world, you're taking down a sleazy teacher that has personally wronged you and your friends. It's not as grand in scale, but it's something that isn't as abstract and unrealistic as the entire world being destroyed by an evil entity just because.
