Actually that's because Shadow's original design (when he was called Terios, pic related) looked a lot more like Sonic, but they changed the design rather late into development and by that time the script and cutscenes had been written with the original design in mind and it was too late to change it. Although GUN pinning Shadow's crimes on Sonic does have an in-universe explanation: Shadow being in GUN custody was top secret, as was the fact that he even existed, they couldn't exactly put out wanted posters for Shadow or tell anyone where the hell a THIRD walking talking hedgehog with super powers came from, so they made Sonic a scapegoat.
