The standing explanation right now as to why they're in space in shit comes from the Jenova fight scan entry that it induces hallucinations. When all is said and done and the battle's over with, Midgar's perfectly intact and the Shinra Tower's still standing, so either Sephiroth put everyone in some stupid pocket dimension shit, or the entire endgame besides killing the time jannie ghosts was one massive hallucination.

to the main cast, they got their thousands of years ago, and recently, and in the future.

if the ghosts want to change anything, they can do it at any point. (and the easiest way to do something, is at the start, not latter, after it gets complicated.)
so by "fixing the time line" its the harder way to get a result.

Sephiroth clones/those injected with jenova cells are all linked together.
So I can only assume somehow these new beings got infected by jenova cells at an earlier time in history, and only current day Sephiroth took advantage of this. (Which makes no sense why he didnt do so sooner)
And the time jannies feel guilty for allowing someone else to abuse their abilities/knowledge, and its why they are "fixing" the timeline.
(events only change after cloud sees seph in sector8, after that u see changes/ghosts)

this also doesnt explain why certain characters can be alive after they are defeated. As this would imply someone changed those characters fates, before the ghosts got involved.
