The main villains of XII are a race of god/ghosts who secretly puppetmaster the entire history of Ivalice by writing long speeches on walls and giving Dynast-Kings visions that lead them into following the will of the ghost council. The evil empire are actually working with a traitor timejanny to prevent any of the time jannies from ever interfering with the world again. The party are initially led by the nose by the ghosts, but eventually realize whats up and fight the ghosts too. So the final section is both you and the evil empire having independently worked to defeat the timeghosts, and then the two sides fight in the ashes of the timeghost/crystal/nuclear fallout because why not.
