The canon reason for Eggman using badniks in Colors and Lost World up until Forces trying to beef them up was that Sonic destroyed most of his factories during the events of Unleashed intro and ending.

it's briefly hinted that he's got some emotional baggage once he learns the truth, and in heroes he's actually trying to save the world from his own creation (metal sonic), but then 06 happened, and everything went to hell in a handbasket.

Gerald was Eggman's hero. He was heartbroken when he found out Gerald went mad and was incredulous at the idea that Gerald worked with Black Doom.
Despite being a bad guy, Eggman still respected Gerald for his altruism.

Bare MINIMUM Sonic CD and Sonic 3 are part of the Adventure thru Shadow the Hedgehog storyline. We know this because Adventure 1 has Amy reference "the good old days" with Sonic saving her from Metal Sonic, and Sonic saying "Don't tell me Eggman tricked you AGAIN?" to Knuckles in reference to Sonic 3. Since nothing in these games directly contradicts Sonic 1 or 2 we can safely assume that all the mainline Sonic games from Sonic 1 to Shadow the Hedgehog all fit together chronologically. Ever consider that?

He's SORT OF the same silver, and we can blame the confusion on Generatons, where the 06 timeline loop gets fucking blasted wide open by the Time Eater, and thus basically merges the two different Silver Timelines (one where in 06, Blaze sacrificed herself and left Silver alone for the rest of his life, and the other where he just starts out alone).

I've seen a lot of people saying Iizuka now thinks there's two planets where the Sonic games are set. I believe it's due to this quote:

The explanation is that it just turned to only show the half that wasn't blown up, so the side you can't see is still a huge crater. Even though the moon doesn't rotate I guess they'd just explain that Eggman did it for some reason.

No, Iizuka literally meant to words. He once mentioned a gate between the worlds that Sonic and his friends travel through to visit the human world.

The official explanation given was the momentum given by the blast of the moon turned it around slightly and it's just constantly ponting the non exploded bit is looking at Earth.

In the comics it's explained that Eggman rebuild the other half of the moon and hid a giant base in the exploded mechanical parts.

I don't think so, that's why most people consider CD to take place there, between the gap of 1 and 2. Mania's manual also references the events of SegaSonic the Hedgehog so that must happen somewhere there too.

Unleashed was the last time I really gave a fuck about a Sonic game, although I haven't played Black Knight yet. Why was E123 Omega created even though Gamma's campaign during Adventure demonstrated that the E-series could potentially turn against Eggman?

Because they killed off the robot for the "epic" story and then realized everyone loved the robot.
