At the ending of Episode Two, when the credits fade in, Gordon passes out.
While Gordon is passed out, G-Man CTRL+Z's Alyx, the Advisor, and Eli in the same manner you de-age things with the TMD in Singularity or rewind in Braid. Time continues normally.
Alyx from the past kills the Advisor. Alyx is taken from the present.
Eli wakes Gordon up.

So what is the pocket dimension theory exactly ?

Again we never see them rewind time.
From the evidence all we have is that there's a parallel timeline with different events.

If GMan can rewind time, and Vortigaunts and rewind time then who's rewind time is more powerful, this is retarded fan fic theory.

Only way it makes sense is that new timelines are created.

I've seen a theory that says that from Gman's perspective HLA happens between the end of HL2 and the speech he gives to Gordon in Episode 2. In the end of HL2 a bunch of Vortigaunt make Gordon end his contract, making Gman search for a replacement. Then he recruits Alyx after testing if she's good enough for the job and gives her the suitcase. Then he appears to Gordon for the first time without his suitcase near the end of Episode 2.

It’s a convenient way to make Gman a sort of antagonist after all the buildup. Everything leads back to him and all evidence proves he’s fucking bad news. Part of me feels Half-Life 2 is Gman’s organization showcasing his nudge game to the combine by subverting one of their assimilation projects just by selectively moving exceptional members of the local fauna.

I don't remember to be honest but the only sapient beings in that game are GladOS, Chell and Wheatley (and a bunch of other cores that don't have more than 3 lines of dialogue). One was "dead", one was asleep and the third one is just a moron. I don't know if we can really know when all of this happens, or rather, how far in time it happens. But again, it's been quite some time since I last investigated the lore of Portal 2 so I may be wrong
