To be fair the main writer of Half-Life are also long gone, and in his place, a guy that co-wrote Psychonauts and wrote the Portal games, a guy that did some of the Telltale games, and some former Cracked / National Lampoon / CollegeHumor writer are now in charge. With it having been 13 years almost, i'd probably try to mix it up so I could have a fresh plot point of my own to work from instead of picking up work from that long ago without the real direction in charge anymore.

Eli freaked the fuck out when Alyx gave him G-Man's message in Episode 2, and was utterly pissed at Breen threatening her. She's the last thing of any sort of pre-Black Mesa life he has left, and he's the one constantly trying to dissuade Alyx from risky ideas until she pushes forward on them anyways.

Way I interpret it, all the implications lead to G-Man having altered time to be captured by the Combine specifically so that he would bait Alyx into surmounting seemingly impossible odds so he'd have the excuse to replace Gordon, far as I can tell. The timeline change would be his method of forcing it through a trick deal as a consequence of her actions and probably demonstrating to his employers why he needs to keep her in-hand.

The crowbar is literally the mark of the series and protagonist, user, don't be in denial. Valve actually had to take a usable melee crowbar out of the game because somehow, despite the game telling them they're playing Alyx, despite her speaking, despite everything, the retarded playtesters kept coming out thinking they were Gordon.

He does, but that doesn't mean he can act upon it without good reason or invocation. As he put himself, he is there to nudge along what is "allowed". He nudged things into place to get Gordon, and now that Gordon's been vorted, he shifted gears to nudge Alyx along the path they desire.
