Only the Zelda in Skyward Sword is the mortal spirit of Hylia. Afterwards Hylia returned to the heavens, you talk to her when interacting with goddess statues. All other Zeldas don't share the spirit of the goddess, just her divine blood passed down through the generations.
Link is the one who reincarnates, the spirit of the hero is bound to the blood of the goddess and is constantly reborn to protect it, and Demise's hatred is also bound by curse to the blood of the goddess, so he reincarnates too.
So long as the royal bloodline exists, both Link and Demise will never truly die. One will seek to destroy the heiress, the other protect her.
