If you want to talk in-game canon story-bound and all that, probably 'Doom Guy', on the basis of his story being wacky-levels out there in terms of power-level.
Samus is a famous and clever bounty hunter with a lot of gadgets, but she's ultimately mortal.
Chiefo is sure powerful and relevant, super-soldier material akin to a 40k Space muhreen. Would easily beat out Samus in terms of power-level.
