The Codex clearly states that the Father wasn't a Maykr but a completely different entity (or AI) that gave birth to the species. I believe that the body belongs to the previous Khan.

Also, in the original concept art the Khan appeared to be male (that thing has no boobs or other recognizable female features), maybe id changed his gender during development.

Some codex entries said the Maykr needed the argent energy to stave off mental degradation after the Father had been taken away by the Seraphim (and there are solid hints to Samuel Hayden being him), so maybe the spider mastermind is an example of what happens to a Maykr that doesn’t get enough argent juice and goes kinda feral.

Samuel Hayden was going to be the next Khan Makyr, they directly state numerous times no Makyr can disobey the Khan Makyr, yet he can and does.
The current Khan Makyr has been extending her normal 10,000 year lifespan with Argent Energy, the human soul factory thing and the deal with literal demons from hell.
Samuel has been playing the long game to unfuck things, including buffing Doomguy, stealing the Father's consciousness that the Makyr's rely on for knowledge and fucking off to earth to try and prepare them for the Khan Makyr and hells inevitable invasion.
Samuel Hayden literally made the UAC (Argent D'nur and UAC share a logo design) to mimic the Night Sentinel forces, right down to the massive robots because that's what he knows works. He buffed Doomguy probably because he was going to eventually get culled like all the other top warriors, and figured he would be a wild card. I don't think Samuel even intended for Doomguy to be the one who actually solves this crisis.

Why does this game so bright and have so much color?

Why did Hayden try to collect Argent energy, seeming to be concerned about some gay energy crisis? He set up Olivia with the tech to betray him. Why does he lie to Doomguy? He'd probably remember the fellow who gave him a god power. He abandoned his Maykr body, obviously. Why did he keep his voice the same?

Because the story for eternal retcons a fair amount from 2016 because it wasn't as much of a focus here and a lot of the worldbuilding is probably on-the-spot or vestigial. Did you know the Icon of Sin litterally warps reality and THATS why he's a danger to earth? Because according to a single codex entry that's the deal, with no explanation as to why [though I'm sure one could be thought up, high concentration of argent energy in one being or something like that], but it's unnecessary when he poses the threat of being a giant bio-mechanical weapon anyway. Eternal is there for the lore and story, it just came up with a bunch of its own shit regardless of what the deal in 2016 was. At the end of the day, just shoot some demons, have some fun, and don't worry about it. Because the creators sure as fuck didn't care about the story and details like that anymore
