Were the 3DS colors really this limited? This is my first Animal Crossing and when I tried to use an online QR code generator it came out so fucking bad that I just said fuck it and did it manually, picked out the colors myself and placed each pixel myself. Maybe I'll make the hair darker later it came out a bit too light but still miles better than what the AI offered

You did a really good job, dude. I've noticed that the website does a pretty shit job, except with grayscale images, the best thing you can do is to resize your image yourself and save it as a 4-bit .png for conversion. You might have to tweak brightness/contrast/saturation for best recognition. Even then I find that I always need to correct things by hand, but it does give an okay base to work from more often than not.
