I think the point is that there are two timelines.
Timeline A is when Alyx doesn't go back to destroy the Vault, and the Combine are at full power and don't need Breen.
Timeline B is when Alyx goes back in time and gimps the Combine before they arrive, so they need an administrator.

Look into Valve Corporation v. Vivendi Universal Games. Sierra brought up that Valve constantly "misrepresented Valve's position in meetings with the publisher."

HL1 and HL2 were supposed to provide good engines that people would want to use for their own games. HL3 wouldn't really bring enough of an advancement in the same way unless they did something like VR for it. HLA is basically HL3 but they probably didn't want to call it that because it would upset people even more.
