Samuel hayden stole an alien AI named vega from the dominate species of the universe. This caused them to make stupid ass choices because the Matriarch was never kicked out after her term so her mind fell apart which makes her do desperate choices to prevent degredation of her species instead of rational choices. She then convinces another species of warrior like humans to do some stupid shit so hell could spread and create a new energy source. She makes a deal with the lords of hell for this energy in exchange for worlds to expand hell territory. The night sentinels are destroyed because one of their kid's is killed and "the betrayer" makes a deal to revive the kid which ends up making him the ICON OF SIN. Doom guy survives the betrayel, doom 2016 happens eventually, and then your job is to save earth from the aliens (angels) and the forces of hell.

How will that play out now since he broke the sacred grounds by killing Priest on Sentinel grounds and they became hostile? He is no longer protected

The point of the Mars invasion, was to remove the seal of Earth. Earth was always the goal and the Maykr knew about it thanks to the Slayer. They had actually forgotten that they had sent out Sentinels to colonize that area of space.

I don't know, it feels like we skipped a game worth of story because the writers decided to take the Dark Souls approach and trickle info to the player of past events rather than let us experience them first hand.

VEGA is Father, which was the AI that created Urdak and the Maykr. Hayden, is Samur, the Seraphim. It actually makes a lot of sense now, Samuel is Son of God and it's pretty much confirmed that Urdak thought of itself as Heaven and spread it's teachings in a religious manner. Because of the Sentinel colonizing Earth and becoming humanity, the whole naming scheme of EL being god would obviously be known to Samur. Given what the Khan says about the Slayer being no longer mortal and how Urdak let him into the building with calling out Seraphim, it's most likely that the divinity machine can't just grant it, it requires a transfer. Samur transferred his divinity to Doomguy and became Mortal and either disguised himself as a human or created a new body for himself to blend in.

which explains the fixation on cultist activity

which implies some sort of intertwined development of both cultures

I can't help but think that it was a little of getting back at the current Khan as well. He probably wanted to be Khan and was salty about not being selected. He says to Doomguy that if Urdak was under better management, it wouldn't have happened. So he obviously feels like he was more fit for the job. He really was Satan. He just ended up being more of the Lightbringer kind, instead of the jealous of humanity kind.
