The transhuman army is just that. humans, using other species modified by the combine, they even mention in-game that the combine has no interest in earth besides adipting our teleportation technology, the combine was not there to conquer and enslave pur dimension, sinply adopt aspects of it.

And we do see "real" combine in the form advisors and gordon doesnt have any power over them, they are completely powerful.

From what I understand Combine teleporters weren't nearly as proficient as human ones. they probably didn't even have a reason to call home until Gordon was in the Citadel, at which point it was too late.
