It might've been because jumping back in to ep3 would be quite difficult and come with a lot of baggage. You can't just retcon everything or reinvent the wheel gameplay-wise in a direct sequel. People are much more receptive to changes to canon when they're in prequels like HLA.

Continuing off from HL2Ep2 came with too much extra emotional baggage for the employees. At least four major Half-Life sequel projects died (HL2Ep3, HL3 2011 iteration, HL3 2013 iteration, HL3 2015 iteration) because of internal arguments over creative differences. Laidlaw specifically published his own personal vision for what HL2Ep3 should have been specifically because he knew he would never win over enough other people at Valve to make a HL sequel like that.
HLA is basically a reboot to try to shed the baggage. If they took the already finished HLA and said "Why don't we just call this HL3" over half of the employees would revolt because "not MY vision of what HL3 should be" and kill the project literally right before it was about to ship.

Everything else you said is probably also wrong, but since nobody at Valve ever makes a peep about development until the game is out, we'll never know for sure until Half-Life: Alyx comes out.
