Episodes 1-3 were originally supposed to be Half Life 3. That didn't happen, and with the lack of releases people just assumed they dropped the episodic format for a full on HL3. We were only half right.

Source? There is none. They've never called it a 'prequel', or a 'side story', or 'not a sequel', or 'not Half-Life 3'. What they have said, explicitly, is that;

The only devs that I see complaining about this are the ones that make story games with so little content that watching a playthrough is just as good as playing it.

In the minds of most employees at Valve, it is definitely NOT Half-Life 3. The name Half-Life 3 brings up a lot of bad blood between employees. At least three major "Half-Life 3" projects started up and then died because of fights and disagreements over creative differences. If someone just straight up took the already complete HLA and said "Why don't we just rename it Half-Life 3?" tons of senior level devs would immediately kill the project because "No! This can't be Half-Life 3 because (you're Alyx and not Gordon)/(we're still in City 17 instead of a new locale)/(whatever other reason how this game doesn't fit my personal idealized vision of what HL3 should be)."

The whole thing about the HL2 Episodes actually shows how autistic some Valve employees were about lore.
As Marc Laidlaw explained in an interview after his retirement, in his own vision for the series, each full number game in the Half-Life series should be its own self contained story arc in its own setting. Half-Life was about the Black Mesa Incident, Half-Life 2 and its episodes was about the City 17 uprising, and any hypothetical Half-Life 3 should be a similar big jump in plot and setting. Therefore, the Half-Life 2 Episodes were in his mind not "Half-Life 3" but "finishing Half-Life 2." Several other senior guys at Valve apparently agreed, hence the decision to name them HL2 Episodes instead of HL3 Episodes, despite Gabe Newell thinking differently.
This is, incidentally, why HLA is not "really" HL3 despite being a sequel to HL2Ep2. Though Laidlaw retired, there are a few buddies of his still at Valve and still influential, and they're keeping the autism alive.
