Marathoning SMT is a bit of a big undertaking but I strongly advice you to at least play Nocturne and SJ, those two are some of the best RPGs out there.

You know I never really understood people saying stuff like this. Shin Megami Tensei is supposed to be a deconstruction/celebration of human mythology and how the human mind/spirit can create all these constructs for our own solace. YHVH is indeed God as we know it but the series deconstructs him by showing how the abilities that he gives himself were merely propagandist in nature and were meant to cover up the flaws that he has in his origin story, and to conceal the nature of how he transition from one role to another in his time as a deity. It focuses back on how the power that these spirits have were given to them by us humans and if needed to a human can reject their powers. Making one realize how the power of their mind can deconstruct these thought forms if they so choose to.

Uh, not really. A lot of them are christian, and a good portion of megaten is looking at the christian mythology critically.

Just because they have a different perspective on a construct does not stop it from being utilized. Their perspective is not bound by race, and can this interpretation can be found by any human. That's what makes the series very interesting.
The Great Will is an interesting thing because of how it's less of a deity and more of how it can be a representation of humanity creating figure from a source. Where YHVH could be considered an emanation of this source similar to the concept of the trinity. That's how YHVH is God but the Great Will is not God, but something greater. However, to call the Great Will God would be false.
