Because many games made in Japan still don’t tell stories that take place explicitly in Japan, meaning that the mannerisms have nothing to do with how good or interesting the game or its story is. Keeping them in really makes sense only if the game is actually dealing with Japanese culture in a direct sense, otherwise it all just flows better if it is properly localized that people don’t get distracted by the out-of-place feeling mannerisms.

Not directly, that's for sure. Depending on the context, you'd go with something that reflected how serious the character and situation was, and how much information a third party knows, rather than the stock phrase. You don't even need to actually do the "that" or "it" part, even something as simple as "Well, I guess you leave me no choice" for say a cocky character finally taking the fight semi-seriously and using their power works.
