He doesn't necessarily need to invade them, there should just be a mechanic that prevents you from cheesing him the way you did in remake 2, a heavy metal door that takes awhile to close for example.

From what I heard the safe rooms are far from each other rather than close though, so maybe there's that.

Not different endings, just a branching story.
Depending on choices you made certain characters might survive longer and you can get a different boss fight with nemesis later on in the game.
I want the chance to get royally fucked by my choices again
