The Agarthans are all over Fodlan and she needs access to all of it unimpeded to weed them out.
They have assassins in the Alliance which killed some of the heirs to Duke Reigan, experimented on Lysithea, and have been provoking in fighting.
Meanwhile, in the Kingdom, they have Cornelia and her goon squad slowly taking it over from the inside out after they manipulated the Kingdom Nobles into organizing their little assassination on Dimitri's dad.
They also took over Lord Arundel and encouraged the experiments on Edelgard's siblings.
She's literally the smallest issue but one of the most dangerous. To root out corruption entirely and to keep Rhea and her system from being a danger, she needs to be taken out of the equation.
In every route but CF Edelgard is about to take down Rhea without killing her.
In CF, Rhea keeps resisting to the bitter end and even sets innocent people on fire because of how far off the deep end she's gone.

She has a quote from FEH as the Flame Emperor that states she plans to kill "all the Beasts that hide in the light and the Monsters that lurk in the dark" aka Nabateans and Slithers.
She wants control of Foldan to enforce her changes. She actually wants to kill the Slithers early on but Hubert reminds her they need their power to take down Rhea.
Without Hubert there, she would have gone after the Slithers.

She's still very wrong since her hyper focus on the church, who would have been her biggest ally against the Slithers. The Church was not the biggest problem. She truly believes "war is better than peace built on suffering".
She wanted Foldan as well, not just because to weed out the Slithers, but because she truly believes the Foldan was forced apart by the Church and that it belongs to the Empire. She always wanted to conquer Foldan to enforce her ideals on the people, because she is self-righteous and believes she has all the answers.
She is like a child, blaming things on symptoms rather than the real source of the problem.
Dimitri and Hapi's ending proves that if they just investigated, there was never a need to make them shoot of a nuke to find them

Pretty sure the Slithers actually sealed Nemesis away because they couldn't control him. Nemesis was a walking doomsday device at that point, so hopped up on dragon blood and Argathian technology and being completely single minded in destroying everything.

Him showing up in VW wasn't the Slithers getting their secret weapon online, it was them realizing they had been beaten and the only way to get revenge was to release the bindings on Nemesis's prison.

Maddening is just, well, maddening, it's frustrating to the point where I feel more like I'm solving a puzzle than making my own decisions.
