Shisui actually subdued Danzo with genjutsu, but Danzo activated Izanagi with one of the Sharingan he already had to escape it and rip out Shisui's right eye. True, this is the only reason I actually consider it happened in a conflict, because Shisui running away with his other eye would make sense.
But ripping off other people's eyes mid battle and having them run afterwards is just as dumb. Danzo going "give me one eye" (maybe using force with the root to enforce that) makes more sense than Danzo managing to grab one eye but not the other.
