Let the daimyos have massive hosts of samurai and grunts and the ninja villages just that. Singular villages that do the stuff the normal army doesn't. Recon, counter espionage, assasination and so on.
If a ninja village were to declare war against the countries actual leadership they shouldn't be able to just waltz through with with some of their city busters.
