Rebuild Asuka still cares for him, though it’s certainly been made more complicated by him causing third impact. She immediately ran over at the end of the movie to make sure he was okay, even after he almost destroyed the world again. The scene you posted was more just her venting her anger, she’d clearly cooled down a bit by the end of the movie.

That wasn’t Shinji’s fault in any way, and Misato certainly would’ve explained as much. She got that because of the dummy plug unit-01 chomping on her entry plug to kill Bardiel, which Shinji immediately tried to destroy headquarters for.
Yeah he still made a great deal of fuck-ups, but Asuka’s eye wasn’t one of them. Hell, he ended up subconsciously saving her life in the beginning of 3.33.
