Does Isayama rely too heavily on mystery boxes in his writing? Before the time skip it was the basement. After the time skip, he hid the perspectives of Zeke, Yelena, Eren, and Historia. The last two are still being hidden. This isn't even mentioning the incredibly suspicious pregnancy. Why is Isayama so obsessed with cheap twists?

I don't think the father holds any meaning to the story. It can be a random guy, it can be Eren. I think only shippers care. At one point, there was meaning in the ambiguity because if it was Eren, then it was history repeating itself with Eren in the role of Grisha, Historia in the role of Dina, and the baby in the role of Zeke. But we can see that Eren did not repeat history by becoming his father, so even if the baby is his, it doesn't matter. We know that he's doing all this to protect his friends. He surely wants the child to be born free, but whether he's the father or not has no impact on this.
And it doesn't matter if Historia's perspective isn't shown. It's because as a character, she can't do anything right now. It's not hiding her perspective.

It would be incredibly easy for Isayama to erase any ambiguity regarding the pregnany by just showing Historia's perspective, but he refuses to do it. Why only give the MP's side and leaves his readers to speculate? Regardless of who the father actually turns out to be, the fact that it's purposfully being left uncertain like this is pretty infuriating.

How do you put Historia into the story at this point? She isn't a key player right now. There's nothing she can do. The most you can do is give a cameo like in the rumbling chapter. But we understand Eren. We got his perspective during the paths realm. We don't know exactly what it is he saw when he saw the future, and that's fine. That's being left to the confrontation with Armin's group. But right now, we can understand his general motive. That one image sums it up perfectly. "Commit mass genocide or get ethnically cleansed".

The only possibly way would be if she has a last minute change of heart about what he's doing and asks them to save him or that she gives them more information so they can actually talk to him. Right now, they are going to get BTFO if they try. Doesn't seem likely though.

I think she would only have a better perspective if he was the father since that requires a certain level of emotional intimacy, but there's not really any way of writing her into the story. I don't think Armin and co. are going to go search her out when there's an ongoing mass genocide that only they have the potential to stop. Armin only detoured to stop Connie from feeding Falco to his mother. And even if she did have a better perspective, I doubt Eren would have told her the whole picture. He's not going to potentially compromise his whole plan.
But at this point, Eren does not serve the role of protagonist. Maybe he did during the paths realm, but Armin and co. are acting as the current protagonists much like how Reiner was the protagonist during the Liberio arc. I think that could happen during his explanations of his motives, like "Everyone should be born free and I don't want to see history repeat itself because we repeat the same mistakes".
