1) main series is not a happy end, but a bittersweet one, madoka and homura being separated from one another. If it is a happy end, they would be returned to normal and live happily ever after
2) The main series is by no means a deus ex machina. The only reason that madoka have the power to make the wish is for homura to repeat the same timeline over and over through self sacrifice and hardwork. It also require Homura's confession to increase the self worth of madoka so she have the courage to make the wish that she make.
3) It is more difficult to defend rebellion though, but the main problem with rebellion is that it is an incomplete story, rather than it is bad in and of itself. If you want to understand rebellion more deeply, I recommend you to try to read gekijouban madoka magica (manga), where you will see that "emotion" is actually a source of magical power

I disagree; it was already known by the fifth episode or something that Madoka had a huge potential but it took till the final one that he jut made the wish of "fix everything" — could have done that a long time back.
There was some implication that one couldn't just wish for "fix everything" no matter how powerful one was, but apparently at the end it was revealed one could just wish for that.

Madoka is everywhere and in every time and timeline, not only is she always by Homura's side, she's also aware of everything she's done, and will come take her too when the time will come. Kyubey actually felt like a "bad guy" in Rebellion which goes against the message of the original show, being that there's no bad guy.
