In Good Vs Evil stories there's always this debate with the good guy about the validation of "might makes right" and stuff like that, when the villains get fucked by some other guy not because his right ideals and plotarmor but just because he's stronger it feels like poetic justice.

Unlike hero there's no sterotype recipe to make a "villain protagonist", you can do anything and it will be (mostly) original.
People crave originality but market driven company will rarely risk that. For every new original story there's 20 school setting hero. Worse, they now those model to be so predictable they'll transform original stuff into their known recipe.

why hasn't Japan copied the successful American trope of morally grey protagonist to a greater extent? Shows like Sopranos, The Wire, Breaking Bad, or even Justified show that it can be successful both artistically and commercially
The US have a long tradition in gangster-hero kind of characters.
Japan has something similar with ronin. Not usually morally grey by Western standards, but grey by Japan's "obey authority" standards

Who, Alucard? What? The Nazis did way more evil things in Hellsing. Alucard barely killed anyone innocent at all. Even the Catholics were narratively more evil in Hellsing.

American didn't invent morally grey heroes. And you are comparing two medium with very different public.
The problem with anime is that character come in only 2 flavors:
1) audience surrogate, typically male, at school, public target
2) the rest, filled with either sexy girls or not worth mentioning
Alucard isn’t truly evil in the sense he’s following his nature, makes attempts to warn others about getting in his way, and retains a moral compass enough to follow the protagonists and their goals close enough despite having very little reasoning that isn’t personal to do so.
Alucard also ate millions of people, including his own soldiers, before the series began. He also killed those police, who were just pawns of vampires, brutally and unnecessarily.
He put fear into both of those evil forces because of how evil HE was. That should give you some idea.
Because it frees you from unimaginative restraints of black and white morality.
