There are many different types of villain. It is impossible to objectively determine which type is the best, and so it cannot be said which shonen villain is best.

Everyone called he was Obito since his first appearance, the reveal was even shittier because no one actually thought Kishi was so stupid to make it that obvious
You have to have a strong impact on the plot and an entertaining personality. For example, Kibutsuji Muzan is kind of a bad villain. While he is objectively responsible for the events of the story, he also doesn't have much presence throughout it, and doesn't have enough raw charisma to make up for that.

That’s because it was TOO obvious and Obito didn’t have any good motivation for going so evil. What, was it because Rin died? What kind of supervillain wants to do Third Impact because the 14 year old he liked died? (Besides Shinji.)

Force of will and a journey exceeding that of the main character.
Just introducing him or her correctly. First impressions go a long way.
Have them present in the story and not held off till just before the final fight.
You can either let the reader know about them from the background characters, or an actual fight between the characters or even have a flashback or unrelated fight.

A good villain puts you in that sweet spot where you want to justify his actions but you are still horrified of them. It makes you actually think about yourself and how you could be a monster too.
