Yeah, Kuroko's adherence to the authorities puts her at irreconcilable odds against Mikoto's self-interests. In comparison, Misaki cannot shake off Junko's status as her unwilling subordinate, because Misaki's power is defined by the breaching of trust.

That's her duty as member of judgement, it's just her doing what's required of her job. But at the same time she fought for Mikoto's sake even when her memories were taken and was happy to be trusted by her.
