He rejects instrumentality. In episode 26, the point is made that absolute freedom and being alone is akin to death, and humans need limitations to be alive. The point is also made that without other people, being alone essentially makes you an angel, basically a computer that only takes in stimuli instead of having a personality. He realizes
its death, and that humans define themselves by how they are different from other humans. So to be an individual, you need to define yourself based on the other.
Also the point is made that truth is relativistic and he can decide his own destiny and future, for example when he sees the parallel reality of him, asuka and rei in school, he acknowledges there is a different path he could take. This fits with what Yui, his mom, says in EoE by saying that paradise can be found anywhere as long as you are alive.
Now with the asuka moment. There are a couple important things to realize to understand how Asuka and Shinji's relationship is at end of evangelion. First off, they learn they need other people, and cant be alone. They are left alone together in a world with no one else, so the only other people are them as a pair. They also learn in instrumentality, that by running away from your problems, you only experience a worse pain.
And then you have to dissect the final moment. Shinji is strangling asuka because he is angry at her, and to make sure she is real. Asuka responds with compassion by caressing his cheek. Shinji stops strangling her and cries, Asuka says something to the effect of "How disgusting". What this means is, they have conflicting emotions regarding each other. They like each other, but have now finally acknowledged they have problems in their relationship. They know they need other people, there are no other people, and they cant run away. And since the last scene means they both acknowledge there is a problem, it means they will learn to change and grow and work on their problems.
So its a happy ending

Episode 1 TV Series
Evangelion is about stuff that’s very complicated, at least in terms of the amount of things going on.
There will never be a proper consensus on what exactly it’s actually about or how “deep” it is, and Anno isn’t going to just answer every question or correct every person’s claims/theories unless it’s something he thinks needs to be addressed, and there’s probably not a whole lot of those. It’s entirely possible that even he isn’t sure about some things, especially since a lot of the later episodes and EoE were influenced by his mental state and what drugs he was or wasn’t on at the time, so he probably doesn’t remember everything.
But there are some things that are more certain than others, like most if not all of what’s in especially the last part about humans existing individually.
So don’t be a reclusive shut in owner of a lonely heart.
