The VN is a masterpiece, the anime is a disservice to it.
It butchers Okabe and cuts out important story elements.

The use of "This is the choice of Steins;Gate" as the final line also fits perfectly with the character progression of Okabe, going from using his Kyouma persona as a crutch and defense mechanism for stressful situations, to rejecting and despising it for its delusion and how it led him to his horrible situation, to ultimately accepting that it is a part of who he is and can be used in positive way. The show is a great character study and deconstruction of the Chuuni stereotype.
Agreed, of all the criticisms it's anime adaptation rightfully gets, Okabes characterization and development is NOT one of them.

S;G is an inspiration to many, if you've read or watched the whole thing it's not that hard to get the message it's trying to convey.

This is the only part of your post I disagree with. The time travel was fine, but it wasn't unique. YU-NO was the first story with those mechanics and Yas Forums never paid attention to it.

Steins;Gate is scientific, a more logical story. Madoka is magical, less logically coherent. However, madoka is way richer in symbolism and metaphors, and richer emotions.

I suspect that people rate Steins;Gate higher than Madoka mostly because they judge things base on rationality, objective truth, and not the metaphorical truth.
Steins;Gate is a masterpiece but Madoka is the masterpiece of all masterpieces.

S;G really is flawed even though it's my favourite anime due to bias.

Personally I just prefer Steins;Gate's overall direction in terms of style and shots and aesthetic. I was never a big SHAFT fan and Ito's character designs take getting used to. I did enjoy Madoka though.

If you watch YU-NO first Steins Gate will just look like a badly done rip-off.
