it comes off different in the novels, it's not a reply to her feelings, it's a reply to her belief in him. It's telling her that her feelings reached him and he will return to being the man she fell in love with. It really isn't a rejection because subaru has no intent of pushing Rem away, if anything he grabbed her and held her closer (see image).
